BIO_OPTICS X JAX: A DIFFERENTIABLE BIO-OPTICAL INVERSION FRAMEWORK FOR WATER QUALITY RETRIEVAL AND BENTHIC MAPPING
bio_optics is an open-source Python package for bio-optical modelling and processing of field radiometer, airborne, and satellite measurements. We present a major update centered on JAX integration and new capabilities.
The updated modular architecture of the package now cleanly separates bio-optical, surface glint, and adjacency effect models. These can be combined as needed and executed by a set of universal inversion engines. Parameter naming has been unified throughout the package to better match physical conventions.
The flexibility of this architecture is matched by an improvement in computational performance, enabled by JAX integration. JAX provides just-in-time compilation yielding 5–20× increase in speed over previous implementations and enables exact automatic differentiation for Jacobian construction, replacing finite-difference approximations and improving numerical reliability.
These Jacobians underpin an optimal estimation (OE) engine that augments the spectral cost function with a prior divergence term. The inversion now returns fit parameters, fit quality, posterior uncertainty estimates, and averaging kernels, enabling rigorous uncertainty propagation and advanced model parameterization.
Finally, a superpixel inversion approach reduces the number of required inversions from millions to a few thousand. Spectrally similar segments are inverted using their mean spectrum, and results are back-interpolated to pixel resolution via k-nearest-neighbor inverse-distance weighting in principal component space. Full satellite scenes can be processed in minutes rather than hours.
